question Toyota Highlander Roof Rack

Up until very recently I have always had trucks, so transporting my/my friends boat(s) has always been a breeze. I traded in the truck for a new car with less miles for the wife and inherited her Toyota Highlander. I have transported my boat a few times running my straps through the inside of the car rather than trust the factory roof rack, but this makes a horrible buzzing noise.
Looking to drive further distances this spring, I need a better solution. Anyone know how factory rail systems will hold up, and whats the best way to tie down to them? I want to get a stacker system eventually, but just so I know in the meantime, is there a trustworthy way to haul my boats, without running my straps through the doors?
